The reason I ask is because in the modern comics he does all sorts of sciency stuff. Also in the old comics. He made lots of things like the Danger Room, Cerebro and so on in the early years. Later on, they had other people and aliens providing tech to him. (Also he had a degree in genetics, so that counts as scientist in my mind (being a molecular biologist myself)).
Interestingly enough, Beast was not much of a scientist in the early X-Men, more interested in literature than science until Amazing Adventures (I think he only did some tech related stuff when facing Unus (doublecheck, yep Beast invented something to stop Unus)). (Hey, I still have my post saved from the old Read X-Men From The Beginning Thread on CBR from ...*gulp* 15 years ago: All of Xavier's inventions from pre-Claremont X-Men (I also had one for Magneto)

I'd say Moon Knight is possible - self-made millionaire and varied life experience.
Although the whole multiple personalities thing might be considered a drawback.
I pretty much discount the whole idea of the mentally ill MK who's lost control of them - IOW most of his history.

Taskmaster is interesting in that he can absorb information through study. He's also a bit of a greedy knucklehead, so I don't know about being smart, but gathering knowledge is kind of his thing.

I'm starting to second guess my choice (I flipped from Cap to Storm). I swear my memory isn't what it once was, but I feel like I was more impressed with Storm's decision-making than say that of Cyclops. Of course the question is much bigger than "best X-Men" leader, but she always seemed sharp to me. But now I don't know ahead of Cap. Cyke is my favourite X-Man, but he's definitely not one of the smartest people at Xavier's school. He has to work hard where others can coast on their natural gifts. Kitty, Storm, Hank, Charles were usually written as being smarter (although depending on the writer they also could act very stupidly at times). Cyke being so ordinary is one of his greatest qualities as a comic-book character, I think. That makes him more relatable than many other characters who, despite moaning about their problems, look like Greek gods, can cause rain at will or have an IQ of 200.

I have always considered that Charles is one of the top-flight scientific intellectuals in the MU (up there with Richards and Stark), but doesn't get rated as often because (a) he usually just hangs out with other mutants and (b) his specialty is genetics and mutation theory, so while he is competent at designing tech it's not what he usually focuses on. Kitty and Hank have also been shown to be tech-heads. Cyclops and Storm are both good strategic leaders. I think Cyclops might have the edge over her in mechanical skill (he can fix an airplane and car, although has shown no interest in designing one) but she probably has intuitive nature senses which give her insights he doesn't have access to.

Being smart is such a nebulous concept to begin with, there are so many different fields and aspects and in the real world even the smartest people can be very very dumb at times.
That said, I'd add Karnak of the Inhumans to the list of candidates. It has been said that his ability to find weak spots and flaws in all things is not a superpower, but a trained skill. That would point at a very analytical mind (and for that matter he considers Black Bolt to be flawless, so he would be another candidate.)
Taskmaster was mentioned earlier and I consider him to be very intelligent in a very practical way: of all villains and heroes, he seems to be very aware of his limitations and the risks involved and is willing to step back, flee or surrender if the risk is just not worth it.
