Dr. Strange. He was a neurosurgeon, which requires a lot of intelligence, and he has subsequently had to master the mind-bending complexities of magic and multiple dimensions.
I think a few of the magic and mystic-type characters would be good candidates - Strange, the Ancient One,... I assume we're leaving out gods and demons and so on, or Loki would be an obvious choice.
How about Agatha Harkness? The proverbial Wise Woman.
I'd give Mantis points for "Emotional Intelligence"

How about this guy? I mean, his name is Supreme Intelligence, after all. But wasn't he supposed to be the collective mind of all the greatest Kree thinkers, some of whom would have been scientists, presumably? I'll defer to you on this one. Nothing do I know of these Kree.

Peter Parker invented several varieties of artificial spider webbing and a mechanical delivery system for it, as well as miniature tracking devices attuned to his "spider-sense." Professional or not, he clearly *is* a scientist.

He counts. As a matter of fact he is the one I was thinking of for my choice The reason I ask is because in the modern comics he does all sorts of sciency stuff.

I'm starting to second guess my choice (I flipped from Cap to Storm). I swear my memory isn't what it once was, but I feel like I was more impressed with Storm's decision-making than say that of Cyclops. Of course the question is much bigger than "best X-Men" leader, but she always seemed sharp to me. But now I don't know ahead of Cap.
Just call me the Waffler. I'll switch back to Steve Rogers, what is it they say about always going with your first choice on tests?

That's from long-distant memories, so I wouldn't say I'm 100% sure I have that right.

I'd say Moon Knight is possible - self-made millionaire and varied life experience.

Yes, I would have mentioned her if I'd thought of it. Moondragon too, except she was a scientist in some of the earlier stories, though that seemed to be dropped later on, or at least never made mention of.

He made lots of things like the Danger Room, Cerebro and so on in the early years. Later on, they had other people and aliens providing tech to him. (Also he had a degree in genetics, so that counts as scientist in my mind (being a molecular biologist myself)).
Interestingly enough, Beast was not much of a scientist in the early X-Men, more interested in literature than science until Amazing Adventures (I think he only did some tech related stuff when facing Unus (doublecheck, yep Beast invented something to stop Unus)). (Hey, I still have my post saved from the old Read X-Men From The Beginning Thread on CBR from ...*gulp* 15 years ago: All of Xavier's inventions from pre-Claremont X-Men (I also had one for Magneto)
