Sorry Joker, but much like Lego Batman, I'm excluding you as arch-nemesis this go around. Who gets the most love otherwise if you have to pick your top 2 sans Joker? I kept this to more of the traditional villains up through about the 90's, but a little bit discretionary and please certainly pick "other" and state your write-in(s) where I may have missed the mark with the list.

Close between R'as al Ghul, Two-Face, and Scarecrow. I voted for the latter two, but could have easily voted for R'as as well.

Ra's al Ghul--a brilliant creation, and one of the last truly great villains post-1960s superhero resurgence.
Mr. Freeze--always great potential (in the comics) with a justification for being evil, which is so rare among many villains.

I agree with MRP on Wesker. He's really good, and seems frankly under used. Interesting in that it's really not Scarface that's the criminal but Wesker. Scareface a Psychodrama is one of my favorite Ventriloquist stories. My other choice was Solomon Grundy. Though I've seen more of him in DC's various animated series than in actual comics. But I'll rectify that soon. I'm kind of curious to see what he was like when he started out as a GL villain.

One of my favorite moments between Batman and Solomon Grundy is a sympathetic one in the Long Halloween #2 when he leaves a Thanksgiving meal for Grundy down in the sewers where he lives.

Two classics for me.
Edward Nigma the Riddler. Might be from my love of Frank Gorshin bringing the green and purple (is there no better color scheme for villainy?) king of riddles to life but it's more about Nigma being a MENTAL match than a physical one. No end to story ideas there and it is usually his own ego that feels things up in their mental contests.
Selina Kyle the Catwon provides several challenges in her green cape and purple skirt (is there a color plot here?) In their deadly dance through the night scape of Gotham. Her feline derived schemes are always interesting as she challenges the Dark Knight on physical, mental and emotional levels. These many times allies versus enemies versus lovers have a long intricate history together which provides lots of entertaining stories.

Scarecrow and Riddler for me. I find the mentally-oriented villains most interesting.
But I also love shapeshifters so Clayface would be a runner up. And Poison Ivy because, well.

The Riddler has always been my favorite. Probably everything brutalis mentioned being a factor for me as well, in addition to him being in the Legion of Doom on Challenge of the Super Friends. I've been debating my second choice. Feel like it should go to Mr. Freeze, loved him in the comic books of my youth and later on the SubZero movie probably put him over the top for me. But I have this thing about Catman too, minor character that he is. It was probably this cover back in the day (and the related crazy 2-part crossover story with the Batman title) that made me love him. I'll give the official vote to Freeze but this is my honorable mention.
