I think I’d like a Doctor Who/Fantastic Four crossover, involving Galactus planning to consume the Daleks’ home world of Skaro.

One idea I had was during the early Legion of Super-Heroes storyline where the Time Trapper had created an "iron curtain" blocking time travel forward, Kang the Conqueror was not happy because it was disrupting his activities as well. Later this evolved into, what if the Time Trapper was really yet another incarnation of Kang's similar to Rama-Tut, Immortus, etc.
That was pretty much the plot of the aborted Roy Thomas/George Perez aborted JLA/Avenges crossover. It was referenced in one panel in the Busiek/Perez series.
I want to see DC's hero the Question battle Marvel's villain the Answer.
I wrote a fanfic once in which (basically) Hawk & Dove, dressed as Spider-Man and Dr Strange for Halloween, encounter the Creeper … also dressed as Spider-Man. Misunderstandings ensue.

That's pretty much it for me. I was racking my brain on a way to include Ambush Bug, totally would not have thought of this (and love it)! Byrne/Giffen somehow jointly the creative team on this maybe?

I've been trying to think of something for this but there aren't that many DC characters I really like so it's hard to come up with any ideas. My favourite DC characters are the New Gods but I see them as their own separate thing - I don't even like them interacting with other DC characters, let alone Marvel.
Another problem I have with this kind of thing is that some characters often end up getting short-changed to make others look better - as IMO is the case in JLAvengers. But this even happens within the same company - for example, when Marvel had Kull appear in Conan the Barbarian, Roy Thomas couldn't resist having Conan getting the better of Kull (and then trying to excuse himself with some lame in-story explanation). But with Marvel nd DC, I thnk a lot of comics writers favour the DC characters, seeing them as more iconic, especially Superman, Batman, and to a lesser degree WW, so that's always going to be a potential pitfall for any Marvel/DC shared universe story. I would feel pretty leery about it if, for example, Marvel and DC had the Celestials appear in a Superman story: because I'm pretty sure that 99.999% of comics writers would insist that Superman somehow beat them in a fight - when the whole point of the Celestials is that they cannot be fought, let alone defeated (not that Marvel pays any attention to this themselves).
Maybe the best idea I can think of would be some (definitely not all) of the supernatural characters: I can see how the Phantom Stranger, Night Force, Madame Xanadu, Swamp Thing from DC might be able to work with Marvel characters like Doctor Strange, perhaps, or the Gerber-era Man-Thing cast (Dakimh, Jennifer Kale, etc).

Superman versus the Plutonion (Irredeemable) - at one point the Plutonion says to him "I am a shadowy reflection of you. It would take only a nudge to make you like me, to push you out of the light." Really diggin' this one....good call!

80's era Ant-Man and the Atom!
There are some interesting parallels and divergences between these two characters:
First and most obvious, similar powers: both heroes shrink.
Both had split with their wives, an almost unheard-of development for the few married superheroes in the mainstream.
The Atom left behind his civilian life as a scientist to live at his reduced size in a barbaric society.
Ant-Man left behind his adventurous life as a superhero to live as a scientist at his normal human size.
In a shared adventure, both would have to violate their self-imposed new lifestyles--Ray Palmer returning to full size, Henry Pym shrinking again, to team up as miniature super-heroes and as civilian scientists, before returning to their (then) status quo, but carrying a renewed appreciation for the lives they had, at that point, left behind.
