I would just continue filing them all together as they are still the same series.
However, it did become confusing when there was an X-Men and an Uncanny X-Men.

One thing I was reminded of recently that I never liked was when a hero would fight a doppelganger. It's just boring and uninteresting for me, mostly visually, to watch Superman or Spider-Man fight someone that looks exactly like he does right down to the costume. To take it a step further, I've never been much of a fan of evil alternate/mirror universe versions of heroic characters. I often wonder how many times these kinds of stories were employed simply because the writer couldn't come up with something new and interesting.

When I had my collection, I filed everything based on the title in the indicia. It annoyed me that Jimmy Olsen was officially tittled "Sup erman's Pal, Jimmy Olsen" and Lois Lane was officially " Superman's Girlfriend, Lois Lane". It just went against my instincts. I was also unsure how to handle Peter Parker-The Spectacular Spider-Man changing to plain Spectacular Spider-Man midway thru it's run. I didn't want to break up it's filing and kept changing my mind on where to place it. These OCD headaches were just another reason why I dumped the whole shebang That's nothing compared to Marvel's re-starting, returning to original numbering, '.1', '.now' and other issue shenanigans.

IIRC, the orginal series 'X-Men', became 'Uncanny' officially when the did the re-boot. The 'adjectiveless' Title came back with the Jim Lee #1 in the 90s. To be further confusing, the 'Adjectiveless' title later because 'X-Men: Legacy', when they needed a new #1. The current 'X-Men' title with no adjective is really X-Women, featuring Storm, Jubilee, Rachel Grey, Monet, and Psychlocke at the JGS. Uncanny, of course, has been re-started with a new #1 several times now....it's mostly the Cyclops part of the X-Men, with that one focusing on the adults and 'All New' focusing on the time-displaced originals and Cyclops' new students. Yeah, it was really nice back in the day when having the indicia didn't match the cover was the biggest issue.

Marvel's evil alternates (Venom, Crimson Dynamo, Batroc come to mind) all live in the regular universe, I'd say.

I loathed Prometheus because I suspect Morrison came up with him for the sole purpose of doing that AWFUL Stephen Hawking joke.

From the top of my head: Excalibur even had several evil alternate universe versions of themselves (Lightning Force being the main one). And there is the Evil version of Beast from Age of Apocalypse. Reed Richards had various evil versions of himself running around over the years. (The Brute, the Dark Raider)
